In order to enhance one's level of comfort and stability in the push phase of the pedal stroke, it is recommended to use pedals designed with front or rear axle extensions like those manufactured by Shimano or Look. This assists in getting a better conformation of the angle of the foot and helps in alleviating the hurting sensations. Try to avoid pedals with short axes such as the Speedplay, unless you would like to achieve the lowest stack height that is humanly possible; these pedals will lead to an increase in foot angle which may lead to discomfort.

At Pedals in #3, SQ Labs are worth the mention I think.
